The event log still shows Unable to save SNR_file.zip for MyDSLWebstats. However, looking the folder where saved, they are shown as saved.

Are the timestamps on those saved files up to date. i.e. round about the turn of the most recent hour?

We shall see going to cold boot the RPI and run DSLstats V5.9.5 and then move up to V6.0.1 in small stages and see what we see.

It may be worth pointing out I'm currently uploading much of the missing tone file data from another backup as the current system lost an awful lot due to the crashes - which is why one moment you don't have any historical data and the next you do

Back in April currently....

No. The backup I used to create the current disk was made in April so that was the last old data on the now current disk.

I haven't done anything to the server code today that would affect the upload success or otherwise and it hasn't been particularly busy today so far. You have historic bits files back to Dec now..

EDIT
Back to 1st May 2016 now!

dslstats seems to have closed itself a few hours ago whilst I was asleep, odd, I have restarted it now, I will update it to the latest version today as well.

Apologies if it's already been covered but Win10 gave me this big stupid banner (attached) when I downloaded the latest version.

It still runs and appears to work fine :)

6.0.3 appears to be solid and stable, but I had a slight hiatus getting there.

1. I had problems keeping 5.9 from (almost random) crashing on a Windows 7 x64 machine - so much so that I assumed that the O/S installation was past its prime and I was going to have to get round to rebuilding it but hadn't yet done so. 6.0.3 on that same machine appears stable after 48 hours, so whatever changes have been made between 5.9 and 6.0.3 are on the money. Well done.

2. I was running 5.9, successfully, on an alternative Windows 7 32 bit machine - fine and dandy. Noticed that the program advised of the availability of a new release, pressed download which delivered 6.0 which was duly installed but had a few problems. It was only after I checked here and the DSLstats site that it became apparent that I had obtained a deprecated version! Manually downloaded 6.0.3 and all's well.

Bearing in mind that I don't watch this board obsessively, may I suggest that you need to ensure that pressing the "download" button doesn't pull down a version that is no longer considered current.

Just to summarize - I pressed the download button which delivered 6.0 three weeks after 6.0.2 had been posted, which caused a minor hoo-ha before I realised that the button had not delivered the current (stable) version. Thanks.
